1. 聚类分析（单样本/多样本）

  • 利用Space Ranger和 Seruat 软件分别对spot 聚类分析，将spot聚类为不同cluster。



2. 筛选高变基因

  • Seurat 采用sctransform（SCT）算法对数据标准化处理，再通过vst 算法筛选出在整数据中表达变化最大的基因集，作为高度变异基因（high-variance genes，HVGs）


3. 差异表达分析

  • 将各个cluster 鉴定到的top 差异基因利用热图展示。


4. 差异基因空间位置分布




5. 差异基因富集

  • 对差异表达基因进行GO富集分析、KEGG 通路富集分析和Reactome富集分析。展示cluster富集热图、柱状图、散点图和网络连接图等结果。

6. spot 定义

  • Spot分群定义采用SingleR 和clustermole软件。SingleR 基于已知细胞类型的参考数据集。计算每个spot 与参考数据的相关系数（Spearman），选取评分较高的细胞类型的参考数据集，不断重复上述过程对细胞类型标签微调（fine-tuning），直到只有一种细胞类型为止。 Clustermole采用了GSVA 算法、选择分值较高的标签作为该spot 的细胞类型，计算细胞类型标记基因（markers）的GSVA 分值。


7. 轨迹分析

  • 轨迹（trajectory）分析又叫拟时序（pseudotime）分析、在细胞重编程、组织发育及肿瘤进化等方面有广泛的应用。根据spot之间基因表达模式的相似性、沿着轨迹对spot排序，模拟spot内细胞动态变化的过程。九游j9登陆采用monocle2 进行轨迹分析。


8. 受配体分析

  • 生物体中，通过 “信号”传输来进行“沟通”，细胞与细胞之间不是独立存在的。细胞之间沟通的一种重要方式就是配体和受体的相互作用、即细胞通讯，因此通过已知的配受体对在spot间的表达来评估细胞间的交流。九游j9登陆采用Cellphonedb 进行细胞通讯分析。


9. 拷贝数分析

  • 拷贝数变异（copy number variation）是肿瘤细胞的重要的特征。九游j9登陆采用inferCNV软件分析spot的拷贝数，发现发生大片段的拷贝数变异的基因的spot。


10. 肿瘤特征分析

  • 肿瘤在其发生发展中表现为不同的增殖、侵袭和转移能力，展现了肿瘤的异质性。对MSigDB 数据库收录的肿瘤特征富集分析，评估该特征或通路活性。利用GSVA 算法计算每个spot 的肿瘤特征（或通路）的分值，分析肿瘤特征分布的异质性和免疫微环境。
